Why is my net margin so much lower than gross?

Overhead. Gross margin only covers direct job costs; everything else (office, admin, vehicles, marketing, insurance) comes out between gross and net.

Is the owner's salary an expense?

If you pay yourself a wage, yes, it belongs in operating expenses. If you only take distributions from profit, net profit is what funds them.
